The flag is divided by a white saltire into blue (hoist and fly) with a white capital "P" each and red (top and bottom). This flag might be fictional. The ship cruised from some South African port; its name was Africana. As it is common in German soap operas to display ships of real companies, I can’t be sure, that it is in the end a flag of a real company.

The ZDF site only mentioned that the ship is in Cape Town. (The images can be viewed, though with less detail, here.) I haven’t seen an actual flag, but this image shows the funnel and a flag-like logo. Considering the amount of whiter white than the ships white, dexter of the logo, I’d say the logo had not been on the ship very long, before the shooting of the film.

The shipping company is strictly fictional by the look of it. Certainly it does not relate to the vessel Africana which appears in the series, as the ship, shown in its normal funnel livery, is a research vessel owned by the Government of the Republic of South AfricaDepartment of Enviroment Affairs — Sea Fisheries Research Institute, IMO 7905405. Hired it would seem for the making of the series.

I was able to find this page. It turns out that Africana is the real name for the ship, RS Africana, and the funnel in the South African colours is her real funnel. It’s just that the painted over bit that showed the house flag does normally say "Marine Research". On this other photo [from 2006] we can see that even the somewhat odd name on the bridge is genuine. She does, however, fly a different flag there.
